I am trying to install my new rev 6 software, however when I insert my usb drive it says it is not detected. I have tried 3 different flash drives. Is this a hardware error? I am flying tomorrow and would really like to have the unit available to me.

Make sure you remove the drive from your computer properly....use the "safely remove hardware and eject media" key, tab or whatever your computer uses rather than just pulling the drive out when its done. I've got one thumbdrive that will not work unless I do that. Another seems to have no issues either way.
Not sure if thats your issue but its worth trying.

I did the update again and made sure that I removed the flashdrive properly but still get the error message "The USB flashdrive has not been detected"

Try inserting the flash drive into the ifly slot before powering on the ifly. I had this issue once when trying to select update from the menu. Having the drive already inserted at start up should cause the ifly to auto detect the update then you can just select yes on the prompt window. Hope this helps!
